In the Pokémon games, you can get the item finder, which lets you track down otherwise invisible hidden items. Thing is, once you get an idea of the kind of places where they stick those items, you can guess where a lot of them are without using the item finder. I suppose you could argue that the items are only invisible because they're too small to show with the sprites. Thing is, some of them are pretty big and often laying around in bare patches where there's nothing that can hide them. So, by simple logic, they must be invisible until you pick them up.
